云居寺始建于唐贞观五年(631)，由僧人 静琬创建。
至辽圣宗时期(公元983—1020xx年) 形成五大院落、六进殿宇，金、元、明、清各代都有修葺。
1942年遭到日本侵略军轰炸毁环。
20世纪50年代末，利用三年时间对石经进行发掘整理，并组织专家对房山石经进行研究。出版了《房山石经影印本》和《房山石经题纪汇编》等一批研究著作。
1974年房山区政府建立云居寺文管所，1988年扩编成 云居寺文物管理处，为全民所有制事业单位。
1987年10月，云居寺作为社会历史类专题遗址博物馆对国内外游人开放。
1995年12月正式注册登记为 云居寺石经陈列馆。

到20xx年9月9日，历经五年的修复，云居寺地标“ 南塔”终于复建完工。20xx年9月9日上午，云居寺举行南塔落成观瞻仪式。由于是全国首例复建古塔，没有先例可循，唯一的依据就是老照片。经过8次方案修改和5年艰苦复建，云居寺南塔恢复了民国时旧貌。
